Abstract Tandem mass spectrometry (MS/MS) is a fast-developing analytical method with broad applications in chemistry and other interdisciplinary researches. Further peak identification is generally needed after computer-assisted spectrum analysis, which is not emphasized or even omitted in chemistry teaching. This paper started with the principles of MS/MS analysis, followed by the systematic summarization of the possible peptide fragmentation and structural characterization in the secondary MS. In addition, this paper introduced spectra calculation methods to illustrate the peptide identification process based on several model proteins. It is our sincere hope that it can provide helpful insights into the protein science education and research.
